Of course you are right with the missing ground connection. You can disconnect the divider again once the measurement is done, you don't even need to do it only when you're putting the mcu to sleep. The capacitor idea is not silly imho

The problem comes because you are powering your load through the voltage divider you use for reading your battery voltage. The resistor values could be tweaked slightly (e.g. Gpio35 is the one which according to the schematic measures the output of the battery through a voltage divider.
